Part of the problem is the way in which you are using the plugin.  Part of the problem might be an error in my programming.  I'm going to review this in detail today.

However, in the mean time you have set header row 1, widget column 1 to have both the nav menu and the search form.  You should remove the search form from header row 1, widget column 1.  You should also check the box to remove widgets from that area.

The way the plugin was intended to be used in this case would be to:

1. have 2 rows of widgets
2. Widget row 1 would have 1 widget area and would contain your header image
3. Widget row 2 would have 2 widget areas 
4. WR2-WC1 (widget row 2 widget column 1) would have the nav menu and no widgets
5. WR2-WC2 would have the search form and no widgets

It looks like this is a problem with my plugin.  I'll try to fix it today.

I'm still working on it.  It is likely to be finished and posted tomorrow.

Dean, at this point I would say, remove it.  The next version of the plugin will resolve this issue but it isn't happening as quickly as I'd like it to.
