Whenever I add a new widget block, it shifts all of my widgets down from one block to another. For example, I am currently using 9 widget blocks. If I add block #10, it will take the widgets in each of the other blocks and move them up or down. And it will even move widgets from the active widget blocks to the "inactive sidebar" section of the widgets page.

I experienced the same problem when I modified one of the widget blocks from 2 widget columns to 1 column. So in this case, I didn't add a new widget, I simply went from 2 columns to 1 and it shuffled all of my other widgets around.

I am running the latest version of WordPress (3.4.1); Thesis 1.8.4; and BYOB Thesis Shortcode Content Widgets Options 1.8.

It doesn't do that to me.  My guess is that your installation has one or more older files.  I would manually delete (dont use the dashboard to do this) the plugin using your ftp client and then manually reinstall it.  Make sure you download the latest version from the site first.

If I do that, will I lose all of the widget blocks I have configured?

No.  The reason to delete it manually is to preserve the options in the database.  If you delete the plugin from the dashboard it will delete the options, thus deleting all of your content widget settings.  However if you delete the files manually and replace them the options won't be deleted and your content widgets should remain as before.
